1900 saw one of Reading's best FA Cup runs as a non-league club. In the qualifying rounds, they dispatched Chesham Generals by a club record 11-0, and beat First Division Bolton in the second round proper. In the quarter final they faced fellow Southern League team Tottenham. With the score at 1-1 a Spurs defender handled the ball to prevent a goal, a fact that everyone in the ground except the referee saw. Spurs rode their luck and won the replay, going on to be the only non-league cup winners since 1888. The cup run proved a distraction from the league, as Reading lost their first seven Southern League games of 1901 to finish in a disappointing mid-table position. Once again a team resigned mid-season, with a 0-0 home draw against Chatham being annulled.

Reading also transferred back to the Western League, which in effect became a subsidiary competition for Southern League teams.
